Set in the 18th century in the upper reaches of the Paraná River in South America (present-day Paraguay) under Spanish colonial rule, this historical drama, based on true events, depicts the lives of Jesuit missionaries engaged in Christian evangelization among the Guarani people, their ideals, and their conflicts with the realities of colonial society and the intentions of political authorities. (Some of the ruins of the Jesuit missions built in various parts of South America that served as models for the film are registered as UNESCO World Heritage sites.)

In the 1740s, in the upper reaches of the Paraná River under Spanish rule, many missionaries who came to evangelize were killed, hindered by the rugged terrain, the jungle, and the resistance of the fierce and proud Guarani people. Amidst this, Father Gabriel, sent to the area as a missionary, uses "music" as a common language to capture the hearts of the Guarani people.
Meanwhile, Mendoza, a Spanish colonist and slave trader who was at odds with Gabriel, accidentally kills his own brother in a dispute over his fiancée. He becomes like a living corpse for a time, but at Gabriel's suggestion, he repents, joins the Jesuit order, and becomes one of the capable staff members of Gabriel's evangelization activities.
Evangelization among the Guarani people is rapidly achieving results, but the mission district, which distributes profits from farms equally and attracts runaway indigenous slaves, gradually becomes an unwelcome presence for the influential people in colonial society.
When the borderlines of South American territories are drawn, the Jesuit mission district is incorporated into Portuguese territory, and the indigenous people are ordered to move from the mission villages, and the missionaries are ordered to leave. However, the missionaries choose to defy this and act together with the indigenous people. As the colonial authorities' army approaches, Gabriel celebrates Mass with the villagers, while Mendoza, defying the missionaries' rules, picks up the sword he once discarded and decides to fight alongside the Guarani men...
